If you take payments on Shopify through anyone other than Shopify Payments, Shopify adds its own fee on top of your processor's: 2% on Basic, falling to 0.2% on Plus. It's charged on the whole order, shipping and tax included, and in most countries you don't get it back when you refund. Here's how it works, what it costs a real store, and what you can do about it.

US prices and standard-card rates from Shopify's pricing page, checked October 21, 2026. Premium cards cost about 0.6 to 0.7 points more, and international cards add 1%.
Shopify's help center says the fee covers the cost of providing its checkout and integrating with outside payment providers.
When Shopify charges it
- You use a third-party payment provider. Shopify applies the fee to every transaction processed through third-party and alternate payment gateways, and says it applies even while Shopify Payments is switched on. That covers card processors, high-risk merchant accounts, and buy now, pay later or crypto apps that run outside Shopify Payments.
- Store credit and gift cards, on newer stores. If your store was created on or after May 12, 2025, Shopify charges the fee on the part of any order paid with store credit or a gift card, even when Shopify Payments handles the rest. Shopify's example: a customer pays by card plus $10 CAD of store credit, and the fee applies to the $10 only. Older stores are exempt from this rule.
- Shopify Payments as backup. Shopify lets some stores run an outside provider as the main card processor with Shopify Payments behind it. In that setup you pay the third-party fee on the outside provider's transactions, and Shopify Payments transactions such as Shop Pay and local payment methods cost the standard rate plus a 1.25% premium. Plus merchants on signed contracts can't use this setup yet.
When it doesn't apply
With Shopify Payments active, Shopify doesn't charge the fee on orders paid through:
- Shopify Payments, Shop Pay and Shop Pay Installments
- Manual methods such as cash, cash on delivery and bank transfers
- PayPal, as long as Shopify Payments is your primary provider
It also skips point-of-sale orders, test orders, and draft orders marked as paid or pending.
One catch for US stores: Shopify says PayPal Express Checkout isn't available to merchants in the United States or France. US stores offer PayPal Wallet through Shopify Payments instead, so PayPal on a US store depends on Shopify Payments being active.
How Shopify calculates and bills it
Shopify adds the fee up over each 30-day period using this formula:
[(cost of products - discounts) + tax + shipping charges] x your plan's rate
Two things follow. First, you pay the fee on shipping and tax, not only on product revenue. A store that charges $8 shipping on a $40 order pays the fee on $48 plus tax. Second, the fee doesn't come out of your processor's payouts. It shows up on your Shopify bill. To see it, go to Settings, then Billing, open a bill under Past bills, and check the Transaction fees section.
The math on a real store
Take a US store on Basic doing $50,000 a month in order totals, shipping and tax included: 1,000 orders averaging $50, all on standard domestic cards. Compare Shopify Payments with an outside gateway at the same card rate. Authorize.net's All-in-One plan lists 2.9% + 30¢ per transaction and $25 a month, matching Shopify Payments on Basic.
| Monthly cost | Shopify Payments | Outside provider at 2.9% + 30¢ |
|---|---|---|
| Card processing | $1,750 | $1,750 |
| Provider monthly fee | $0 | $25 |
| Shopify third-party fee (2%) | $0 | $1,000 |
| Total | $1,750 | $2,775 |
| Effective rate | 3.5% | 5.55% |
Same card rate, and the outside setup still costs $1,025 more a month, or $12,300 a year. Nearly all of it is Shopify's fee.
How it stacks with your processor's fee
Shopify's fee is separate from your provider's processing charges and sits on top of them. Your real rate is the provider's rate plus your plan's fee.
That changes how you compare quotes. A high-risk merchant account that quotes you a rate on application doesn't cost that rate on Shopify. On Basic it costs that rate plus 2 points on every order, shipping and tax included. When you line up providers, add your plan's fee to every quote first. On Basic, Shopify's 2 points can outweigh the difference between processors.
The same goes for buy now, pay later apps. If you add one through its own Shopify app rather than through Shopify Payments, you pay the provider's merchant fee plus Shopify's. Shop Pay Installments, which runs inside Shopify Payments, is exempt.
When a bigger plan pays for itself
If you're stuck on an outside provider, because you sell in a restricted category, Shopify Payments dropped you, or your country isn't one of the 41 where Shopify Payments works, your plan sets the fee. At $50,000 a month, billed monthly:
| Plan | Plan price | Third-party fee | Total |
|---|---|---|---|
| Basic | $39 | $1,000 | $1,039 |
| Grow | $105 | $500 | $605 |
| Advanced | $399 | $300 | $699 |
| Plus | $2,300 | $100 | $2,400 |
On the fee alone, Grow beats Basic once you pass $6,600 a month in sales. Advanced beats Grow above $73,500. Plus only beats Advanced above about $475,000 a month at its $2,300 starting price. On yearly billing the first two break-even points drop to $5,000 and $55,000. Plan prices also buy other features, so treat these as the floor, not the whole decision.
What to do
- Find the number. Open your last few Shopify bills and read the Transaction fees section. Multiply by 12.
- Use Shopify Payments if you can. It's the only way to take card payments on Shopify with no third-party fee.
- If you can't, pick your plan by break-even. Above $5,000 to $6,600 a month on an outside provider, depending on billing, Basic is the expensive plan.
- Price the whole stack. Provider rate, provider monthly fees and Shopify's fee together. Run your numbers in the fee calculator.
- Have a second rail ready. If Shopify Payments is holding your money, our 48-hour plan for payout holds covers your options.
If the fee is pushing your total well past a platform that runs its own checkout, compare the full cost, not just the card rate. Our Whop vs Shopify comparison lays out fees, holds and apps side by side.
